You don't want to run the engine or you'll risk getting moisture in it. Make sure to oil up your cables and just work through your controls to get them moving a little bit during the winter. You'll also want to change your brake fluid in your bike, as well as the clutch fluid and any other fluids.
You will also want to check your air filter, too, and if you need it done, replace it. Make sure that nothing has loosened up that shouldn't be. This includes bolts as well as your chain. Your bike tires also need a quick once over to make sure nothing has happened to them such as uneven wear or cuts and that sort of thing.
The basics in checking your bike over the winter are just making sure that everything gets moved, lubed and tightened. If you happen to find any rust spots, you'll need to sand down to the metal, and repaint. If you've washed your bike thoroughly before storage, this shouldn't be an issue, but you never know what could happen.

This is not something that is absolutely necessary, but in most cases spark plugs do not cost that much and, if you have ever needed a spark plug replaced and not had one, you know what an annoyance it can be. Having good spark plugs in your bike will make it just that much nicer to be able to get up and ride off in the sunset on that first fifty-five degree day in February.
